I’m currently applying for EI but my application is at the federal level will EI have an effect on my Permanent Resideny application please?

Employment Insurance is something that each employed person you pays into when working. If someone is eligible, it can be collected when unemployed.
For a definitive response, it is best that you contact the Immigration, Refugees and Citizenship (IRCC) Call Centre for some information specific to your application.
